忍者乔伊回到了自己的住处：一艘船上，发现了正在给船刷油漆的丽莎。原来是丽莎弄错了，乔伊要的是抛光。丽莎决定晚上请乔伊吃饭作为弥补。乔伊回到了武道馆，见到了哲师傅，哲师傅让乔伊帮他看家，并且扔下了十二岁的海洛让乔伊照顾。另一方面，丽莎的爸爸史崔贝是个科学家，为格洛克和左比诺将军研制了一种杀虫剂。为了催促史崔贝为他们研制毒气炸弹，格洛克派出手下毒蛇去抓丽莎。乔伊带海洛去赴约，在饭桌上，知道了丽莎是故意弄错的，目的就是想认识乔伊。就在乔伊和丽莎吃完晚饭的时候，毒蛇出现，抓走了丽莎。乔伊和海洛尾随上了飞机，来到了委内瑞拉。就在机场，乔伊被抓，格洛克怕乔伊找麻烦，命令美国大使以间谍的罪名处理乔伊。就在警车载着乔伊离开时，海洛偷了屠夫的自行车，跟在了后面，在一个下坡冲进了水果摊，两个警察下车看情况，海洛趁机开走了警车，拉着乔伊呼啸而逃。在路上与毒蛇等人交手，胜利。乔伊和海洛两人回到码头，又被格洛克的手下“扁平头”袭击，乔伊落水逃跑，海洛误以为乔伊身亡，流落街头，却不曾想遇见了那个屠夫，乔伊出手及时相救，两人在路上又遇见了毒蛇，交手后，乔伊逼迫一个忍者说出了丽莎所在的地方。在一个顶楼，海洛想起了父亲被杀的情景，乔伊就教海洛一些忍术。两人结伴前去营救丽莎。经过一番打斗，两人救出丽莎，又决定去救丽莎的父亲史崔贝。于此同时史崔贝决定放手一搏，与坏蛋同归于尽，在操作过程中，不料被发现，史崔贝被关在了实验室内，成了毒气的试验品。这时乔伊赶到了一个仓库内，和毒蛇大打出手。丽莎趁机跑掉，来到了实验室，却不料被扁平头关进了实验室，父女相见。毒气炸弹启动，时间一分一秒的流逝。乔伊打跑了毒蛇，赶到实验室，打开了实验室的大门，抢着带上了防毒面具，格洛克、扁平头和美国大使中毒身亡。这是乔伊发现海洛不见了，原来海洛想起毒蛇就是杀他爸爸的人，海洛和乔伊先后上了飞机，在飞机上与毒蛇打斗，最后，用火点燃了毒蛇的斗篷，毒蛇坠机而亡。海洛和乔伊胜利了。在丽莎的船上，史崔贝、丽莎、乔伊、海洛和哲师傅几个人相聚，乔伊和丽莎成就看爱情，海洛也成了一个真正的忍者。
